Presence-Absence Calls on AffyMetrix HG-U133 Series Microarrays with panp
نویسنده
چکیده
Introduction This document describes how to use panp to perform gene detection (make presence/absence calls) on AffyMetrix HG-U133 series microarray data. Currently, the HG-U133A and HG-U133 Plus 2.0 are supported. panp operates on preprocessed microarray expression data as an ExpressionSet object. Any preprocessing method can be used to create the ExpressionSet, such as rma(), mas5(), expresso(), or gcrma(). Examples show how to quickly create such an ExpressionSet, then how to use panp to generate a set of presence/absence calls and a set of p-values indicating significance of the detection for each expression value.

Affymetrix Whole-Transcript Human Gene 1.0 ST array is highly concordant with standard 3' expression arrays.
The recently released Affymetrix Human Gene 1.0 ST array has two major differences compared with standard 3' based arrays: (i) it interrogates the entire mRNA transcript, and (ii) it uses DNA targets. To assess the impact of these differences on array performance, we performed a series of comparative hybridizations between the Human Gene 1.0 ST and the Affymetrix HG-U133 Plus 2.0 and the Illumi...
متن کاملUnexpected presence of mycoplasma probes on human microarrays.
Features The contamination of cell cultures by mycoplasmas poses a problem in that it can adversely affect cellular behavior and physiology; this is exacerbated by the fact that colonization is not easy to detect (1). In a previous study investigating the effects on microarray data, it was shown that mycoplasma contamination can alter patterns of human gene expression by upsetting host cell phy...
متن کاملImputing gene expression to maximize platform compatibility
Microarray measurements of gene expression constitute a large fraction of publicly shared biological data, and are available in the Gene Expression Omnibus (GEO). Many studies use GEO data to shape hypotheses and improve statistical power. Within GEO, the Affymetrix HG-U133A and HG-U133 Plus 2.0 are the two most commonly used microarray platforms for human samples; the HG-U133 Plus 2.0 platform...
متن کاملMore Mouldy Data: Virtual Infection of the Human Genome
The human genome sequence database contains DNA sequences very like those of mycoplasma molds. It appears such moulds infect not only molecular Biology laboratories but were picked up by experimenters from contaminated samples and inserted into GenBank as if they were human. At least one mouldy EST (Expressed Sequence Tag) has transferred from public databases to commercial tools (Affymetrix HG...
